Second seeds Nestor and Zimonjic took 2hr 42min to triumph, with the first break of serve taking 2hr 20min to arrive as the two pairs slugged it out through three tie-breaks.
The Bryan twins were desperate to regain the title they won in 2006, having roared through to the final without dropping a single service game.
But their opponents were in no mood to give up their crown and got the break that really mattered early in the fourth set.
Nestor, who now represents Canada and has won the other three Grand Slams with Mark Knowles, was full of praise for his partner.
He declared: "Nenad has shown himself to be one of the best grass court doubles players in the world."
Zimonjic said after clinching victory with two aces: "It is an amazing feeling to defend the title and go home undefeated with Danny."
